Try camtasia studio. I use it and it works awesome! you can even add hotspots.

Maybe theres a way to do it through html? I don't know just thought it about it.

This is a little complicated - you need to add a listener or insert a queue point to tell your player what to do. I'm going to tell you how to do this with queue points, because it's a little more flexible. First, insert this code into a keyframe in the frame that you're playing your video.

Hmm, I really have no idea. But it doesn't sound like it could be that hard, isn't a flash video kind like a picture? Can't you just do it like that?

You can't treat flv files as images in web pages, the only way to make a link is by editing the original .fla file of the animation so that it will act as a link. Or, in simple animations, you could use some sort of flash decompilator if you don't have access to the original flash file to get the files needed to recreate the animation with the link you want
