I have a slight idea in my head of how the coding needs to be, and I could find it, but it would require a bit of digging into my scripts on my engine.

EDIT: Are all your pages ending in .php?

Are you certain the ref id's are actually lost, or just don't show in the address bar?
Many scripts store the ref id in a cookie, and they don't show up in the address bar.

It *might*
Depends on the particular configuration of the script.
I have a copy of that script, if I find time later I'll take a look at it and see how it should be done.
