In the send mail manager, Is it ok for me to delete the emails that have already gone out? Will this make the links invalid?

It is safe to delete them from "send mail mangeger". That is only the mass-mailer (massmaler.php). Only when you will delete them from the "eMail Ad Manager" (emailadmgr.php) will the links be invalid.
